Costa Rica has active volcanos. Costa Rica has much better hot springs. Costa Rica has multiple locations with ziplines, hanging bridges, and whitewater rafting. The Pacuare is one of the great whitewater rafting rivers in the Americas. Costa Rica has some incredible rainforest lodges. Puerto Rico has some lodging up in the hills near El Yunque but not the diversity of eco-lodges that Costa Rica has. Costa Rica has a wider choice of "affordable lodging" IMHO, that is smaller locally owned inns with lots of character and gorgeous physical settings. I will admit that we have stayed in some wonderful small inns in Puerto Rico within the last year, they're just harder to find. Puerto Rico has highrise beachfront accommodations right next to a major cosmopolitan city. Puerto Rico has great cultural and historical sites to visit including Old San Juan and its forts.
If you want smaller resorts on uncrowded beaches in Puerto Rico you might want to check out Vieques or Culebra. Crime is a world-wide issue for travelers so while I have great sympathy for the previous poster and his ruined vacation I don't think you should let his unfortunate experience determine your vacation choice. Puerto Rico has a wider diversity of restaurants and cuisines compared to Costa Rica. Puerto Rico has many more day trips within easy reach of the airport and San Juan (El Yunque rainforest, Luquillo Beach, bio-bay near Fajardo, Rio Camuy caves, Areceibo radio telescope) Puerto Rico has several bio-lumiscent bays which make an incredible adventure if you time your trip right. If you want to check out multiple beaches Puerto Rico might be a better choice as road conditions are a little better and you can drive from San Juan to many different beaches east and west of the city in 2 hours or less.

Sloths are harder to spot but visible in multiple locations. There are turtle nesting sites where you can watch the hatchlings head for the ocean if you time your trip right.
By contrast many popular tourist areas in Costa Rica are 3-4 hours away from San Jose and the airport. Puerto Rico has white sand Carribean beaches with better snorkeling and diving opportunites than you'll find in Costa Rica. The beaches are significantly different as the overwhelming majority of beachfront lodgings in Puerto Rico are in high rise buildings cheek by jowl along the beaches near San Juan or in isolated high-rise enclaves along the north coast (Rio Mar, El Conquistador, etc). The majority of beachfront accommodations in Costa Rica are in smaller low-rise developments in or near small towns (with the exception of several all-inclusive megaresorts along the north Pacific coast).
